I have purchased a few copies of CMS builder, one of which I only installed today. I downloaded a new copy of the program and noticed it has been upgraded and has some great new features. Is there anyway that I can update my other sites using CMS for my clients without overwriting all the existing data? Also I assume this is allowed?

Yes, upgrading is allowed and supported. Just follow the upgrade instructions you find in the zip file or online here: http://www.interactivetools.com/docs/cmsbuilder/upgrade.html
