Hi there. Thanks for posting! My first thought here is that you could actually setup a custom category field called "show in custom menu". That way, for each category, you can tell it whether it will show up on the new menu you are trying to create. Then on your menu template, you would just need to do a little bit of templateif-ing to determine which categories are going to appear. Now, you could take this one step further and create a new publish rule that creates the custom menu. That way, you could use a completely different template and actually have a regular menu as well as a custom menu. Does that sound like it would work?
